I'm trying to set up my Samsung 990 Pro SSD on my X870E motherboard, which already has its own heatsink for the M.2 slot. The issue is that my SSD also comes with a heatsink. Is there a way to install the SSD without removing its heatsink, or should I buy the non-heatsink version instead? Any advice would be much appreciated!

You can totally go with one heatsink or the other. I recommend removing the motherboard's heatsink if your drive has one, but just keep in mind you need to make sure it’s stable without both heatsinks in place.
You should use either the heatsink from the 990 Pro or the one from the motherboard, but not both at the same time. They just won't fit together properly.
Removing the heatsink from the 990 Pro is possible, but it'll void the warranty and could damage the drive. If returning isn't an option, I suggest using it without the motherboard heatsink instead. Or if you can, just consider buying the version without the heatsink from the start.

Yeah, I don't want to mess with the heatsink if I can avoid it. I’ll check if returning it is an option, but I may end up looking for a screw that fits!
