I'm moving several HDDs to another location about an hour away. They may be transported loose rather than installed in a computer. Should I use anti-static bags, bubble wrap, separate boxes, or another method to protect them from shock and physical damage?

The main concern is impact, especially because hard drives are relatively heavy. Put each drive in an anti-static bag if available, add foam or bubble wrap around it, and place it in a sturdy box so it cannot slide around. You do not need to overprotect them, but definitely avoid dropping them or letting them hit hard surfaces.
Hard drives normally park their read/write heads when they shut down properly, so a short trip should be fine. Keep them powered off, padded on all sides, and positioned so they cannot bounce around. A small padded drive case or a box with foam dividers works well.
For a loose drive, use an anti-static bag first, then wrap it with padding and place it in a rigid box. If transporting a full desktop, keeping the motherboard horizontal can reduce stress from heavy components during the drive. The goal is simply to prevent sudden shocks and movement.
If the drives are installed in a computer, NAS, or server, leaving them mounted is usually safest. Transport the entire system in its original box with the factory foam, or secure it so it cannot move around. The case and its mounting points provide better protection than carrying bare drives separately.
