I built a new PC with a Ryzen 5 7600X3D, an ASUS B650 Eagle AX motherboard, and an RX 9060 XT graphics card. When the HDMI cable is connected directly to the graphics card during startup, the motherboard's VGA diagnostic light stays red and the system does not boot normally. However, if I first connect the HDMI cable to the motherboard's integrated graphics, start the PC, shut it down, and then move the cable to the GPU, it boots and works correctly afterward. The GPU is detected normally in Linux Mint and appears in system-monitoring tools, so it seems functional once the system has started. Could this be caused by a BIOS setting, firmware issue, or hardware initialization problem?

Since the graphics card works after the system initializes, this sounds more like a startup detection or firmware issue than a Linux driver problem. First, power the PC off completely, switch off the PSU, and reseat the GPU and its power connectors. Also make sure the card is installed in the motherboard’s primary full-length PCIe slot. Then update the motherboard BIOS and load the default settings. In BIOS, check that the primary display is set to the PCIe graphics slot rather than integrated graphics, and try disabling integrated graphics if that option is available. Clearing CMOS after the BIOS update may also help. If the VGA light still appears with the card firmly installed and powered, testing another HDMI/DisplayPort cable or another monitor would help rule out a display-handshake issue.

The power connections seem correct, and the GPU is detected normally once I manage to start the system. I’ll try reseating it, checking the primary-display setting, and updating the BIOS.
