I'm aiming for a completely fresh Windows installation and want to know if I should delete the partitions of my secondary drives (D and E) during the reinstall. Microsoft's instructions only mention deleting the partition for the operating system drive, but I still see old files on my other drives that I want to remove. Should I go ahead and delete those partitions as well?

If you're looking to clear everything out, then definitely delete the partitions on those drives. Just make sure to back up anything you want to keep first!
Deleting files off D and E is a different process from reformatting C for Windows. You can format or erase those drives whenever you want, just remember to back up any important data.
It's pretty flexible. You can delete the partitions during the install, or handle it later through disk management. If D and E aren’t bootable, you should be good either way.
You can easily delete and recreate partitions on those drives using Windows Disk Management. Check out Microsoft's support page for guidance on how to do that.
