Has anyone else noticed that invoices sent from QuickBooks Desktop via Outlook are being flagged as phishing? I've been sending invoices this way for years without issues. Just to clarify, I have SPF, DMARC, and all the necessary settings configured correctly.

Same here! I started experiencing this either last week or the week before. It's becoming quite the hassle.
I've had some users reporting that they're not receiving invoices from QuickBooks either. Looks like this is a widespread issue, and I'm glad to see others are experiencing the same thing.
I just started noticing this problem last week in my setup, so it's definitely not just you.
I've been having to unblock accounts in 365 Defender for several clients due to this. A workaround I've tried is to check if the QB-generated emails have any links to intuit.com. Sometimes, updating to the latest QB version helps. Also, consider creating a mail flow rule in Exchange Online to adjust the settings for specific QB emails. If you're using Defender for Office 365, you can submit false positives to Microsoft directly for review!
Yeah, I've been seeing this too on and off for the past few months. It's frustrating because it wasn't a problem before.
