I'm trying to find an effective way to create a report for emails that have been received via direct send. Any suggestions on tools or methods that would help?

Yeah, the issue you're hitting is pretty common. Barracuda recently released a KB article to fix tenant-to-tenant emails that weren't going through the spam firewall, but the problem is they accidentally ended up blocking all Microsoft emails too! I'm stuck with a huge exception list because of it, hoping to get that sorted out soon.
Did you only adjust the direct send flag, or did you follow all their steps about 'full tenant restriction'? Are you sure which Microsoft emails are being blocked?
