I've noticed that my bottom case fans really slow down when my GPU fans kick on. They seem to be clashing with each other. Would it be better for me to change my bottom fans from intake to exhaust?

Could you share a picture of your case? It might help to understand the situation a bit better. Sometimes the layout can make a big difference in cooling efficiency.
It's generally recommended to keep the bottom fans as intake. If they're currently set as exhaust, that could definitely be causing issues with the airflow, especially with the GPU fans pulling air in from above.
Yeah, most GPU fans are designed to suck in air, so having exhaust fans below them could create some turbulence and hinder airflow. Switching the bottom fans to intake could help with cooling overall.
