I have a B850 Aorus Elite motherboard and an M.2 SSD (model mz-vap2t0cw) that comes with its own heatsink. This SSD is listed in the compatibility list for the board, but I'm running into an issue where the motherboard's heatsink doesn't fit over the SSD, even without a thermal pad. Should I just skip the motherboard heatsink and leave the SSD's heatsink on? I assume I can still use the bottom thermal pad since it fits correctly. Thanks for any advice!

You can't use both heatsinks simultaneously. You should either stick with the SSD's heatsink or remove it and use the motherboard's one. Either option will work just fine for your SSD.

Does the heatsink on the SSD come off? I think we might just leave it on.
