I've been cleaning up my drive where I keep all my games and noticed something interesting: in the Xbox folder, there are some games listed, like Ninja Gaiden 2 Black, Remnant 2 along with its DLCs, S.T.A.L.K.E.R. 2, and Starbound, but I don't actually have them installed anymore. Is it okay for me to delete these files to free up space, or should I leave them alone?

I actually did the same thing! I deleted the folder for S.T.A.L.K.E.R. 2 because I hardly played it, and it freed up over 100 GB of space! So if you're sure you won't play those games again, it’s worth clearing them out.
You can go ahead and delete those folders since they’re just remnants of games you no longer have installed. You'll clear up some space, but it won’t be a huge amount. Just be aware that these files aren't needed if the games aren't installed.
From what I know, you can delete them but keep in mind that just removing those folders doesn't uninstall the games from the Xbox app. If you want to save space and you won't play them again, then delete away! Just make sure to check the file sizes first.
