I recently purchased a 128GB SD card to use with my 3DS, but the console only supports FAT32 formatted cards. Can I format the SD card to FAT32, and are there any limitations I should be aware of when doing this?

Yes, you can absolutely format a 128GB SD card to FAT32, and it should work just fine. FAT32 is capable of handling larger sizes, but ideally, you should keep it under 2TB. Just plug it in, format it, and give it a test run to ensure it works with your console.

Sounds great! I was thinking of going up to 256GB, but I’ll stick with 128GB since that’s enough for me. Just need to see if I have a special program to do the formatting.
