My DeepCool all-in-one CPU cooler has been running for about three years, but it recently started making a noticeable whirring sound. I'm not sure whether the noise is coming from the pump or one of the radiator fans. Is this a sign that the cooler is beginning to fail, or is there a practical way to diagnose and fix it? The radiator is mounted at the top of the case.

Since the radiator is top-mounted, its position is generally ideal because air should collect in the radiator rather than at the pump. If the pump itself is making a new grinding or rattling noise after three years, the pump bearing may be wearing out, and replacement is usually more practical than repairing the sealed unit.
Also check for dust, a loose fan screw, or a cable touching one of the blades. If the noise changes when you adjust fan speed, it is probably a fan issue. If it changes with pump speed or remains constant while the fans are stopped, start planning for a replacement cooler.
First, try to identify whether the sound is coming from the pump block on the CPU or from a radiator fan. You can carefully stop each fan briefly with a finger or a plastic tool while the system is running—don’t use anything metal. If the noise continues with the fans stopped, the pump is the more likely source.
