I accidentally got quite a bit of thermal paste on the CPU's green substrate and around its edges, not just on the heat-spreader surface. Could this cause problems, especially if it squeezes out when the cooler is installed? Should I clean it off, and what's the safest way to do that?

Clean it now rather than leaving a large amount in place. A small smear on the substrate usually won’t matter, but extra paste can be pushed into the motherboard socket when the cooler is mounted. Use high-purity isopropyl alcohol and avoid scraping, excessive pressure, or anything that could bend the socket contacts.
The paste generally won’t suddenly run into the motherboard just because the CPU gets warm; it’s designed to remain between the CPU and cooler. However, mounting pressure can force excess paste out, so wipe off the paste around the sides before attaching the cooler. Apply only a small pea-sized amount next time.
It’s usually not a thermal problem, and most modern thermal paste is nonconductive. Still, excess paste can get into the socket or around the pins when the cooler is tightened, so cleaning it is the safer choice. Use 90% or higher isopropyl alcohol on a lint-free cloth or cotton swab, gently wipe away the paste, and let the CPU dry completely before installing it.
It’s better not to pour it directly over the CPU. Dampen a lint-free cloth or swab instead, clean gently, and use a soft brush or fresh swab for residue near the edges. Make sure no alcohol or paste remains before installation.
