I'm currently using a 4060 and I've got a chance to grab an EVGA 3080, which should outperform my 4060. I'm considering installing both GPUs in my PC to utilize lossless scaling for better frame rates. However, to fit both GPUs, I would need to water cool the 4060 since its heatsink won't fit into my second PCI slot. Is it worth the trouble for the performance boost?

SLI setups are pretty much a thing of the past. They used to have their moments, but now it's usually not worth it unless you're in a very niche situation.
You'd definitely run into issues finding a motherboard that supports dual GPUs properly. The lanes and PCIe version matter a lot for optimal performance, and the good motherboards aren't cheap.
Why not sell both the 4060 and 3080, then use that money to invest in a 4070 Super? You'll end up with a more powerful, single GPU setup for about $500.
Honestly, I think the boost you get from a second GPU isn't really worth it, especially with the hassle of water cooling your 4060. It might create more problems than it solves in everyday use.
Using dual GPUs for gaming has really fallen out of favor. Even if you go for mods to help scalability, the performance downside typically isn't worth it. Multi-GPU setups just create a lot of headaches these days.
