While browsing in Chrome, my computer suddenly started navigating back to the previous page or tab as if the Back button were being pressed repeatedly. Restarting Chrome did not help, and shortly afterward I could no longer click anything at all—not Chrome, the desktop, or even the taskbar. The cursor moves normally and there is no noticeable lag, but clicks have no effect. I have already restarted the computer and also forced it to power off, but the issue keeps returning within about a minute. I recently started customizing Windows with Windhawk, so I'm wondering whether that could be related. What should I check to figure out whether this is a software, keyboard, or mouse problem?

Try starting Windows in Safe Mode and checking Event Viewer for errors recorded around the time the clicking stopped working. Safe Mode can help show whether a recently installed customization or startup program is interfering with normal input.
