I mainly play at 1080p and want this system to last until DDR6 platforms and newer hardware become more affordable. I can buy the listed "5500X3D" for $140, or a Ryzen 7 5800X3D for $429 and sell my current CPU for about $90, making the 5800X3D upgrade roughly $339. Is either upgrade worthwhile with my graphics card, or should I keep the Ryzen 5 5600 and save the money?

At $140, the listed X3D chip would be the more sensible upgrade, assuming you mean the Ryzen 5 5600X3D or Ryzen 7 5700X3D. The 5800X3D is much harder to justify at an effective cost of around $339, especially with an RX 6700 XT.
The 5800X3D is the fastest gaming chip for this platform and would give you more headroom for a future high-end GPU, but $429 is far too much unless pricing is unusually high where you live. For a system you want to keep until a later platform upgrade, saving the money is probably the better move.
I’d probably keep the Ryzen 5 5600 for now. It’s still a strong gaming CPU, and at 1080p your RX 6700 XT may be the bigger limitation in many games. A future GPU upgrade or moving to a 1440p monitor could provide a more noticeable improvement.
