I assumed copying the component list from a prebuilt PC and assembling it myself would always be cheaper. However, when I priced out what appeared to be the same system, buying the parts individually came out about the same price—or even slightly more expensive. How common is that, and what explains the difference?

It can definitely happen because system builders purchase components in bulk and receive discounts that individual buyers usually cannot get. They may also use automated assembly and very slim profit margins, especially on entry-level and midrange systems. During shortages or sudden price increases, a prebuilt can be cheaper than buying parts at retail.
