I'm considering pairing a Ryzen 5 5600X with an RTX 5060 Ti 16GB in a system with a PCIe 3.0 motherboard. Will the older PCIe standard noticeably limit the graphics card, or should this still be a balanced upgrade?

You may see slightly weaker 1% lows in some situations, particularly if the game streams a lot of data or the system is under heavy CPU load, but it shouldn’t be described as a severe bottleneck. Check real game benchmarks for your resolution and refresh rate rather than relying on a generic bottleneck percentage.

The bigger limitation may be the Ryzen 5 5600X, especially at 1080p with a high-refresh-rate monitor or in CPU-heavy games. At 1440p and higher settings, the GPU will usually be the main factor, so the combination should still work well.

PCIe 3.0 can still run a card at x16, but this particular GPU uses eight lanes. The important comparison is the available bandwidth, not whether the motherboard slot is physically x16.

PCIe 3.0 shouldn’t cause a major performance loss here. The RTX 5060 Ti uses an x8 connection, and PCIe 3.0 x8 provides roughly the same bandwidth as PCIe 4.0 x4. In most games, you’re likely looking at only a small difference rather than a serious limitation.
