I was trying to install my new M.2 SSD into my motherboard, but unfortunately, the top of the screw broke off, leaving the bottom part still in the hole. Is it okay to leave it like that, or should I try to remove it? If I need to get it out, how can I do that without causing more damage?

If the M.2 standoff can be removed, you might want to try that first. Some motherboards have adjustable standoffs for different M.2 drive lengths. If you can take it out, replace it—these can often be found on eBay or Amazon, or even at a local repair shop. If not, you might be able to remove the broken screw with the super glue method, where you glue a small object to it and try to twist it out. Just be careful not to make a mess!
My motherboard is a bit older, so it might not have adjustable standoffs. Do you think it would be very risky to just install the SSD without the screw, or should I try attaching another screw on top of it?
