I'm looking for the best way to upgrade Office 365 applications to the latest version across my entire company. What are the most efficient methods or tools for managing this upgrade process?

I'm not sure what the absolute best method is, but I find that setting a Group Policy Object (GPO) to force clients on the Monthly Enterprise Channel and enabling auto updates works well. This way, they can self-update when new versions come out.
When you say "upgrade," are you referring to normal monthly updates or the update channels? If you're okay with moving to the Current or Monthly Enterprise Channel, I suggest setting up Cloud Update. It manages updates for M365 Apps automatically and provides better reporting. I used it at my last job, and it just worked!
