I recently upgraded my graphics card from a 4070 8GB to a much larger 9070 XT, and now I can't plug anything into the USB 3 header on my motherboard because the GPU completely blocks it. I'm wondering how others tackle issues like this. Any tips or solutions?

One way to prevent this issue is to install your I/O components before the GPU. Seriously, try to install the GPU last! If that's not possible due to size, you might want to consider getting a vertical GPU mount with a riser to move it away from the motherboard. If it still doesn't work, you could think about swapping your GPU or motherboard for something that fits better.
Yeah, I already had my I/O set up, but the GPU just blocked everything because it's so massive.
