I've got this really old PC that I want to set up as a home server running Linux. It keeps shutting down because of overheating issues, and I recently replaced the old thermal paste, but it still powers down after about 15 minutes of use. I changed the fan configuration to improve airflow, but while looking at the motherboard, I noticed there's a labeled spot for a CPU fan, yet there's nothing to plug into it. It looks like the connector wasn't even soldered on. Am I out of luck with this setup?

Honestly, even a budget used system for $50-100 would be a better option than sticking with this ancient setup. You're using DDR2, and there's been so much advancement since then with DDR5!
We really need more details about your system; is it a prebuilt model? That would help us understand your situation better!
Make sure you're checking for the right connector; it should be labeled "CPU_FAN" or "SYS_FAN." What motherboard do you have? That info could help a lot!
I think it’s just labeled CPU_FAN where the plug should go. Looks like a Dell E210882. Pretty sure that's it!
It would be great to see some pictures of your setup; that could really help us diagnose the issue!
I tried posting pictures here but it wouldn't let me. Here’s a link to imgur: https://imgur.com/a/mD4RF3N. The first image shows the motherboard, and the second shows the CPU fan connector spot.
It sounds like that connector might have been ripped out or could be a different kind of plug than you expect, especially if it's a proprietary model from Dell. Specs would help clarify!
Yeah, when it boots up, the BIOS shows Dell, so I believe it really is a Dell E210882.

Definitely a prebuilt system. My mom bought it second hand around 2012.
