I'm working with an MSI AB50G motherboard and connecting it to an Asus Prime B650-A AX II. There's an 8 pin connector that fits the board, but it splits into two ends. Can I leave the unused part unplugged, or is that problematic? If you need visuals, I'll post a link to an imgur once I figure it out.

Yeah, you can definitely leave that other part unplugged. Just make sure that the main 8 pin is the correct one for your board.
