I've been playing CS 1.6 on a 60Hz monitor, where 100 FPS felt fast and responsive. But now that I've switched to a 144Hz monitor, the same 100 FPS feels laggy. What's going on here?

When you were on a 60Hz monitor, it displayed a new frame every 16.67ms even if your GPU rendered 100 frames. Now on a 144Hz monitor, your GPU is generating 100 FPS, or one frame every 10ms, but the monitor wants a new frame every 6.95ms. This discrepancy can create a perception of lag because the GPU is producing frames faster than the monitor can display them, causing what's known as render queue latency.
You're experiencing this because at 60Hz and 100 FPS, you had lower latency since the monitor couldn't show more than 60 FPS. To smooth things out on your 144Hz monitor, try capping your FPS to around 90-100. This should help reduce that laggy feeling during gameplay.
Think of refresh rates as a sort of cap for FPS. If you cap your frame rate to match your refresh rate, it'll feel smoother. Also, don’t forget to experiment with different resolutions and refresh rates to find what feels best for you.
