I'm planning to mount my GPU's all-in-one liquid cooler in the orientation shown in the attached image. If the motherboard is installed in a normal upright case layout and the pump is integrated into the GPU water block, could this positioning cause damage or create cooling problems?

That orientation should be fine as long as the motherboard is mounted in the usual upright position and the pump is part of the GPU block. The main thing to avoid is having the pump become the highest point in the loop, since trapped air can collect there and cause noise or premature pump wear.
So you mean the setup shown is okay as long as the case and motherboard are standing normally?
