I'm considering leaving my PC running overnight with a macro or auto-clicker active in a game so I don't disconnect while AFK. My system has a Ryzen 5 7500F, an ASUS B650 motherboard, an RX 9060 XT, 16GB of DDR5 RAM, several 120mm fans, a 650W 80+ Silver power supply, and a 240mm ID-Cooling AIO. Is this setup safe to run continuously overnight?

Those specifications should be more than capable of running a game overnight. The bigger concerns are whether your temperatures stay normal, the system is stable, and your electrical supply is reliable. Check CPU and GPU temperatures first, make sure the radiator and case fans are working, and avoid running the PC in an enclosed or poorly ventilated space.

The hardware itself probably isn’t the limiting factor.
