I'm upgrading from an RTX 2080 and considering an RX 9060 XT 16GB for 1440p gaming. Will my Ryzen 5 5600 hold the card back, or should I expect the GPU to be the main limitation in most games?

It really depends on the game and settings. The 9060 XT will usually sit near full utilization at 1440p, which is exactly what you want. If a particular game becomes CPU-limited, reducing CPU-heavy settings or using a higher resolution can shift more of the workload to the GPU. The 5600 is still perfectly usable and should last a few more years unless you want consistently high frame rates in newer CPU-intensive games.
The setup should be fine overall. Some older or poorly optimized games, split-screen games, and competitive titles can expose the Ryzen 5 5600 as the limit, especially at low settings, but most modern 1440p games should run well. Also compare pricing carefully: depending on your region, a faster RX 9070 may offer better performance per dollar, though the 9060 XT can still make sense if you find it under your budget.
