I'm planning to transport my PC about 40 minutes away and want to make sure I do it safely. Should I lay it down in the back of the car as it is, or is there something I should take out to protect the components?

Honestly, I wouldn’t stress too much about it. Just lay it on its back seat—it's not going to get destroyed if you drive normally! I'm frequently moving mine around without any issues.
