I'm trying to figure out if I need a separate CPU cooler even though my PC case has built-in case fans. If I do need a CPU cooler, where does it go? Do I take out the case cooler to install a CPU fan instead? I'm really ready to purchase my PC but I just can't decide on the right case and cooler.

You definitely need both. The CPU cooler does exactly what it sounds like—it keeps your CPU cool! The case fans help bring cool air in for the CPU cooler to work efficiently, while the exhaust fans push hot air out, so your PC doesn’t get too toasty. Ideally, you want more intake fans than exhaust. I have 6 intakes and 1 exhaust!
