I'm looking at the MSI PRO B650-S WiFi ProSeries motherboard, which features AM5, DDR5, and PCIe 4.0 compatibility. I'm wondering, if I buy this board now and later add a GPU that supports PCIe 5.0, will there be a noticeable difference in performance?

Some recent tests have shown that PCIe 5.0 can make a significant difference, especially when VRAM is maxed out, like with the 8GB RTX 5060. If you're planning on keeping your system for a few years, I recommend going for a PCIe 5.0 board to avoid future performance loss, even if it costs a bit more.
Right now, it probably won't make much of a difference. Unless you're using a GPU with less than 8GB of VRAM, you shouldn't run into any major issues with PCIe 4.
It's mainly an issue with GPUs that only use 8 PCIe lanes or high-end cards in specific situations.
