I'm thinking about adding a PCIe card to my Dell Optiplex 3040 MT, but I noticed that one of the pins on the INT_USB header seems to be broken off. Will this affect the functionality? Here's a link to the picture showing the setup: https://imgur.com/a/SJGQfmF.

That pin you're talking about is actually a normal key spot, which means it prevents the cable from being plugged in the wrong way. So, as long as the rest of the pins look fine and you connect your USB header cable correctly, you should be good to go with your PCIe card!
You should definitely post a picture! It helps people give better advice. I saw your link, and if that pin is just a key spot, it shouldn’t affect your PCIe card installation at all. Just make sure to line everything up right when you connect it!
