I'm planning to upgrade my PC from an AMD Ryzen 7 5800X3D to a 9850X3D using a bundle from Micro Center. I'm keeping all my components except for the CPU, motherboard, and RAM. My build will be in a mini ITX format and I'll be using a Noctua NH-D15 cooler unless there's a significant problem I haven't thought about. The good news is I can sell my current CPU, motherboard, and RAM to mostly cover the upgrade cost since the 5800X3D pricing is high right now. If it's doable, I might swap out the included ATX board in the bundle for a Gigabyte mini ITX motherboard; otherwise, I'll just buy that separately and sell the ATX board to offset some expenses. So, are there any specific concerns or issues I should consider with this build?

The B650 is getting a bit dated. I'd recommend at least considering a B650E motherboard since it supports PCIe 5.0. With a 9800X3D, you might want something even newer and better to future-proof your build.
Before you finalize everything, make sure to check the cooler clearance in your case. It's crucial to ensure the NH-D15 will fit without any issues.
Instead of the 9850X3D, consider going for the 9800X3D. The price difference is about $20, and it might save you some cash for other components later.
If the difference is just $20, I'm leaning toward saving that and grabbing the 9800X3D instead. Better value for a little upgrade!
Just a heads up, check if the B650 motherboard uses the Realtek ALC4080 audio chipset. I've had a lot of problems with mine, and the audio quality has been a pain to deal with.
Yeah, it does use the ALC4080. I've never had any audio issues with any of my motherboards, so I'm not sure what specific problems I should look for.
