I've set up the email banner a while back and now I need to make some changes, but I can't remember where to find the settings. I thought it was in the same area of the Exchange Admin Center (EAC) as the tool tips, but now I can't even locate that section anymore. I've checked all my Transport rules and none of them appear to be applying this banner. Can anyone help me out?

It sounds like you should test by sending yourself a message and then run a message trace. That'll help identify which rules are processing the message.
You can find the email banner settings by going to Exchange Online Admin, then navigate to mail flow, and look for rules. There should be an option to prepend messages with text, which is how we add HTML banners at the top of emails coming from outside the organization.
Just to clarify, the banner you mentioned can be set by creating a mail flow rule. You might want to look into that if you haven't already.
I ran a test like you suggested, and I found that the message only triggered one rule but still didn't apply the banner. So it seems there's something off.
