This sounds really annoying! A lot of times, issues arise when users start adding shortcuts to folders that they're already syncing. It can lead to syncing problems or even cut off the sync entirely. Have you checked for a common file store among the users who are having issues? Also, if you have any backup services running at certain times, those might conflict with the OneDrive processes.
At the end of the day, the less they sync to the desktop and the more they use the web for access, the better!
Long file paths often seem to halt the syncing process, which can be quite frustrating. It leaves users stuck while the other files continue syncing which can be puzzling. Why OneDrive doesn't handle that better is beyond me!

You might want to switch to the Deferred update channel for OneDrive using GPMC. This version is typically more stable than the standard one. Just make sure to uninstall the current version first, then reinstall the Deferred version. It can really help with syncing issues.
