First issue: I can't seem to find a 2280 M.2 slot on my motherboard. Would using a PCIe adapter for my M.2 SSD solve this? Also, can I boot from this setup using the old HP BIOS? Will I be able to achieve my SSD's maximum speeds of around 2500MB/s?
Second issue: There's no standard 24-pin power connector on this motherboard either, and since I don't have the official HP ProDesk power supply, I'm wondering if there are adapters available for this or any mods that would work?

Totally understand the struggle with proprietary hardware! While a PCIe adapter might allow you to use your M.2 SSD, there’s no guarantee your old HP BIOS will support booting from it, and you might not get the full speeds either.
