Every time I click a magnet link on my Fedora system, it automatically opens in VLC, but I also have qBittorrent and Stremio installed. I'd like to change this so that I'm prompted to choose which application to use for magnet links each time, instead of VLC opening automatically. I'm running Fedora 24 with GNOME. When I check the default application for the magnet scheme, it shows Stremio as the default. How can I set Fedora to ask for confirmation before opening a magnet link?

If you're using KDE with Dolphin as your file manager, you can set the default applications and even reorder the list for specific file types. However, there might not be an option to ask every time. You might want to check the preferences to see if you missed that setting!
You can try right-clicking on the magnet link when it's on a website, selecting 'Open with', and then choosing 'Other application'. Just make sure to uncheck 'Always open with...' if you don't want it to default to one app.
I need it to work for links directly. It used to ask me which app to use, but now it just opens VLC. Any idea why that changed?

Yeah, different file managers have different options. Just make sure to explore the settings!
