I accidentally installed Windows on my HDD instead of my SSD, and now I have two boot managers showing up in the BIOS. I've since reinstalled Windows on my SSD, but I want to get rid of the old installation on the HDD. Should I just delete the Windows folder from my HDD manually, or is there a better tool or method to do this safely?

I wouldn't recommend just deleting the Windows folder. Instead, consider using a disk management tool to format the entire drive. If you have important data on that HDD, you'll want to save it elsewhere before proceeding.
If you want to remove the old Windows installation, a straightforward way is to format the entire HDD. This will delete everything, including the boot record, making it disappear from the BIOS list. But make sure you back up any important files first, as this action will erase everything on that drive!
