I'm using Linux Mint with ProtonUpQT installed, but I only know how to run applications through Steam using Proton. I can add a non-Steam game to Steam to run its EXE file with Proton, but I'm unsure how to use Proton with EXE programs that aren't games. Any tips?

You might want to try using Lutris; it's pretty straightforward and really effective for managing various programs, including those meant for Windows. It's even better than Heroic Games Launcher for some games I've tried!
If you're looking for something specifically for non-gaming applications, you might also consider using Wine directly or Bottles as an alternative to Proton.
