I recently installed an NVMe SSD onto my motherboard, but I ran into an issue with the screw that I bought for it. The screw doesn't fit properly on top, and the only one that fits is a larger one from my motherboard. I know this doesn't seem right, so I'm wondering if the SSD can stay in this position until I can get the correct screws (they're currently out of stock), or if I should remove it entirely to avoid any possible damage. Any advice?

You really should disassemble it. Unscrew from the standoff, reinstall the standoff back onto the motherboard, then put the NVMe back in so it's properly aligned and secure it again.
The screws that come with your motherboard are the ones you should be using, not random ones. Each brand and even different models can have varied screw dimensions, making it tricky. If that bigger screw is stripping anything, it could ruin the connection.
It sounds like you installed the SSD incorrectly. You need to have it secured to the standoff, not just underneath a screw. Make sure it’s properly positioned to avoid any issues.
Where's your standoff? NVMe drives aren't meant to be flat against the motherboard; they need to sit on a standoff. Make sure you have the right setup to avoid damaging the SSD.
