I ditched the complicated folder trees and went for a simpler approach. I keep a few main folders, use consistent naming, and have one 'inbox' folder where everything gets dumped at first. I do a quick weekly review to tidy things up. Searching has gotten so good that just having clear filenames has become more important than a deep folder structure.
