I connected my SSD through USB where Windows is already installed, but my ASUS notebook doesn't recognize it in the boot options. The SSD works since I can access the files on it. Why is it not showing up as a boot option? If I connect it directly to the motherboard, will it work?

It sounds like Secure Boot might be enabled on your notebook, which often blocks booting from USB. For the SSD to be your main drive, it would usually need to be connected directly to the motherboard to boot properly. If you're not comfortable connecting it, that's understandable, but that's generally how you'll need to set it up for it to work right.
Remember, you typically can't boot Windows from an SSD connected via USB without some extra steps. If you want to boot directly from the SSD, it'll have to be inserted into the motherboard.
